However, shouldn't the capo be on the 3rd fret?

I agree, sounds better and more natural on the 3rd fret.

the song is in an F chord, so put the Capo on the 3rd fret and finger the D.

i agree it's in f, but you can play the same thing without a capo, why do you need it?
